มีการฆาตกรรมครั้งใหญ่เกิดขึ้นโดยมีเหยื่อผู้เสียชีวิต 6 รายตามจังหวัดต่าง ๆ พวกตำรวจจากหลายท้องถิ่นจึงร่วมมือกันเพื่อสืบคดี โดยได้เชิญโมริ โคโกโร่มาร่วมงานด้วย ทว่าในงานประชุมนั้นเอง โคนันก็สังเกตเห็นว่ามีตำรวจคนหนึ่งเดินขึ้นรถปอร์เช่ 356A สีดำของยินไป! ยิน หนึ่งในพวกชายชุดดำที่กรอกยาพิษ APTX 4869 ลงปากของคุโด้ ชินอิจิจนเขาต้องกลายร่างเป็นเด็กและต้องใช้ชื่อว่า เอโดงาว่า โคนัน นับตั้งแต่นั้นมา! หรือว่าคดีฆาตกรรมต่อเนื่องครั้งนี้จะเกี่ยวข้องกับพวกชายชุดดำ!? โคนันจึงต้องออกสืบสวนคดีนี้โดยที่อีกฝ่ายหนึ่งก็กำลังจะล่วงรู้ถึงตัวตนของเขาด้วย โคนันจะไขคดีนี้และเข้าถึงตัวพวกมันก่อนที่ภัยอันใหญ่หลวงจะมาถึงตัวได้อย่างไร!?
